Q: Can I fly the Flyhal FX1 with the Bugs 16 Pro batteries? will there be any issues?

Mahmud543 The battery is exactly the same. only the colour on the FX1 is darker, so it looks a bit odd if you put it on a B16 pro and vice versa.

Zup yes u have to calibrate the drone everytime u change its battery

Zup i dont quite understand what u mean by automatic and manual modes, but yes there are automatic features like Orbit Mode and Follow me(gps follow)
